What ࣠ means

It links a Quran verse to an explanatory note in the margin.

An ayah is a verse of the Quran; the note is explanatory text printed outside the main passage.

Why can it appear in the wrong place?

It should sit above an Arabic letter.

This nonspacing mark needs a letter to attach to. Some fonts place it on the baseline or leave it detached when Arabic mark positioning fails.

Specialist Quranic mark for page annotation.

In ordinary chat, it reads as a page-note cue, not punctuation.

Why does ࣠ show as a box on some devices?

Because that device's fonts have no glyph for it. The character is still correct and still copies correctly — the box is a missing glyph, not a broken character.
